I would like to know if there is a tool for making HTML type manuals that are easy to update and that can be customized 100%.

In addition to options provided by Lacobus: phpDocumentor or Doxygen ... there are ApiGen , phpDox , or phpXRef , the PHPDoctor , PHPSimpleDoc and others.

phpDocumentor has templates. Phpdox uses CSS styles that make it easy to customize.

Here at the company we are using the Gitbook , a great manual tool, using MARKDOWN , references to pages and external files works with versioning. Well worth it.
