Emerald is the most complete Pokémon game released for the GBA. It's an improved version of Ruby and Sapphire: the Pokémon sprites move, more Pokémon to catch including the two main legendaries, better replayability (you can replay gym leaders), and of course the biggest plus: the Battlefront.
Game Freak always releases a third, improved version of their current pair of games. So usually these third versions end up being the best of each generation.

It's the other way around: the best Pokémon on the GBA.
Since the GBA only had one generation of Pokémon, and almost every generation contains a remake (this was no exception), the Emerald version should be the best.
Or maybe you mean the special editions of the console itself? In that case, it's to taste, they don't change the functionality, just the look, so there's no one better than the other. And actually, outside of Japan only one was ever distributed. Silver colour, I think. There's not much to choose from.
